Summary

        Based on the Ward et al. 2004, it is expected that ~33% of protein residues are disordered in eukaryotic organisms. On the other hand, it is known that protein disorder is often over represented in so called "hub" proteins (interact with many proteins, presumably formatting complexes). Moreover, it is speculated that in many cases intrinsic flexibility of disordered proteins is important for their function. Here, we present results showing that protein disorder is highly abundant in the human pre-mRNA 3'-end processing machinery (disordered residues constitute up to 51%).
        It should be stressed that in many cases disorder to order transition occurs while binding the partner. It means that disordered regions of many proteins from the complex can "adopt" temporally stable structure depending on the interacting partners and/or 3' mRNA processing stage.

Flavors of protein disorder

Disorder vs secondary structure

        Each protein may contain one or more segments which are disordered. Nevertheless, those segments still can have high content of secondary structure predicted by secondary structure prediction programs. It is suggested that disorder with high tendency to form secondary structure is a good indicator of a special case of protein disorder which easily change conformation from disordered to ordered if it binds to physiological partner. On the other side, if the region is predicted to be both disordered and with low secondary structure content it means that it will be disordered in physiological conditions (e.g. CTD of RNA polymerase II - RPB1)

Disorder vs low complexity

        Another type of protein disorder is connected to low complexity regions. Such regions are biased in the amino acids composition which means that some amino acids are over represented and may be present in many repeats. A good example of this situation is C terminal domain of RBP1 protein CTD which is made up of many evolutionarily conserved heptapeptide repeats (YSPTSPS). Moreover, posttranslational modification of this region is important for function and thighly regulated (e.g. PP-1A and PP1B dephosphorylate it, while Ssu72p functions as a phosphatase with specificity for the fifth serine of the heptapeptide repeat).
